I'm taking a break from comics, adding missing sourcebook.adventure book credits, and one thing I've noticed is that several of these pages have a "This source book is now available as a free PDF" on the article page (and sometimes the image info page for the cover) which then links to the WOTC website. These links are all dead. Should I manually remove them or is this something a bot can handle?

Some of these are still accessible by going through the Internet Archive (as an example, How the Mighty Are Fallen can be found here). However, Wizards does monetize these older sourcebooks nowadays through sites like Dungeon Masters Guild, so I'm not sure we should be linking to free versions (or specifically, free versions not accessible through the official Wizards archive of their old D&D site). I'd say remove the links from File pages at the very least, since the information isn't really applicable to the images themselves. As for the articles themselves, there is no purpose in providing dead links. If you can't find a working replacement link, I'd say just replace them with links to the product on DMsGuild.

They should be removed. In fact, I thought I'd removed them already, but maybe I just did some as I came across them.
